Most of the Multiverse Cruisers follow a linear progressive 'chain' in terms of unlocking them, requiring the player to reach Sector 5 with the previous MV Cruiser, this chain is shown with arrows between the icons each ship and they follow the same order as the hangar did in vanilla.

Supreme, who will explain that it was actually CICA all along and attack you, but not before asking you a penalty to suffer through the fight (which can be negated should you have a Hacking System or the Anti-Virus Module). Once you destroy this massive battleship, you will unlock the cruiser.

Once the Queen and her spiders confront you, put down your blaster and follow her. Read the letter you find in her lair and Montgomery will then show up ordering you to detonate the bombs. Confront him about the letter you discovered and defeat his ship. Blown up or crew killed, once his ship is beaten you will unlock the Brood Cruiser.
Upon entering the sector a marker labelled 'Irwin' will appear on your map. Once you arrive, choose to intervene between Irwin and the Syndicate. Defeat the Brood ship however you see fit and you will unlock the Spider Hunter Cruiser.
Upon reaching the exit, you will be confronted by an Elite Harmony ship demanding you hand over the fugitive. Refuse and they will fight you (this will also raise your notoriety with the Harmony).
